You're actually not wrong. It's implied that the second he dies, whether he's resurrected or not, the Golden Throne will break down and result in a second Eye of Terror spilling through the webway on Terra.
Way I see it, Warhammer 40k is like the walking dead. They aren't going to fight off the zombies in the end, it's the last gasp of humanity before the curtain falls, the drama lies in what happens before it does.
I think the Legion of the Damned directly relate to the Emperors "other" presence in the warp or something too. They seem very connected I think.
