Does it really matter? Before WWII most of the Germans didn't knew for who they really voted to become their new chancellor, and even while persecuting the jews and others minorities viewed as a "threat" to the regime most didn't knew that those same people they were humiliating would live a horrible death in concentration/extermination camps - in fact only a few of them have really dared to oppose themselves against the new regime. Now, would you say that Germany is a "bad" country, that what happened to its people - not necessary including the persecuted minorities - can't be considered a tragedy and that these same individuals shouldn't be pitied? There was a guy who obviously had no problem with that and thus hasn't restrained his troops to rape and kill German citizens on pretext of being... well, you know, Germans (hint: he has a great handlebar mustach and is born in Georgia).

It's necessary violence, just as for an army defending a country against potential enemies; that's why most of the eldar dislike the Bloody-Handed God (even among the craftworlders) although considering him as a necessary evil. Also, I don't think that Khaine is a lot worse than the Emperor himself, who basically was a warmaster in the past and a "god" these days.
How about Imperium ? Executing genocides to every one that wont acknowledge emperor as their only god and leader...
Somewhat off-topic, but that sounds a bit apologetic, even revisionist. It wasn't just the SS and Gestapo that committed terrible (war) crimes, and though the average citizen was left in the dark about a lot of things, I'd hardly call them innocent, as it was - according to interviews of witnesses of that time - very hard to remain entirely ignorant of what was going on. And I say that as a born German. Conversely, the leadership of the Soviet Union at least attempted to halt the worst atrocities, such as the issued Order #006, aimed at preventing unnecessary violence and destruction of property. The problem was quite simply that the Red Army at this time consisted to a large degree of very undisciplined rabble conscripted into service to push back the German aggressor, so depending on the regiment it was almost impossible for commanders to keep order even where they wanted. Ignoring these historical facts just comes across as painting the Soviets in a deliberately bad light - though such omission of half the truth follows a worrisome trend in contemporary media, so I wouldn't blame you personally, but rather the author of whoever wrote what you read. The real tragedy of WW2 is how not a single participant had an entirely clean slate, and how so many people in so many countries had to suffer because of decisions made by so few that would set off a chain-reaction of events influencing entire generations. That's humanity for you. WW2 should be a lesson to us all, and a warning for the future.
It is actually pretty funny why craftworlds still tolerate Khaine at all. In all the ancient stories, Khaine has pretty much been an annoying jerk for them all the time, keeping Isha a prisoner and beating Kurnous around, crippling Vaul because he didn't like his sword and once almost exterminating the eldar. Asuryan wasn't that much better either. "But hey, everyone makes mistakes, lets base our military on this guy!"
You're taking this way too seriously dude. It's a fictional setting. The Eldar created a Chaos God (props). No one's a good race. Pick your poison.
It's the same reason humans always turn to psychotic leaders in times of crisis. They get shit DONE. (Even if it's shit you collectively regret after the fact.)
