There's an upcoming event called Secret Empire about Captain America in Hydra. As for why he's Hydra, it's all got to do with the Cosmic Cubes. Over the years there has been the creation and attempts to create Cosmic Cubes. Each Cosmic Cube is able to alter reality, Captain America probably brought Bucky back to life (allbeit as the Winter Soldier) when he used one to return reality back to what it was from Red Skull's version of reality. Plus Cosmic Cubes evolve, learning from their users, and can become sentient beings. There's a few wandering round the Marvel Universe. Now S.H.I.E.L.D. was performing experiments on fragments from different cubes, when they combined to form a sentient entity they called Kobik. She appears as a young girl. S.H.I.E.L.D. lost personnel in the process, which caused Kobik to become scared. Part of her was from Red Skull's Cube, so she latched onto him as a father figure, being both with him and S.H.I.E.L.D. at the same time. When Kobik retroactively changed the scientist who was caring for her into a Hydra deep-cover agent, Red Skull got her to do it to Steven Rogers. So suddenly he's Hydra, just not the Fascist Hydra of WWII. She even tried it with Bucky, but let him choose whether or not to join Hydra. He refused. Civil War II is over. Stark could make a comeback, as he is in a Coma. Though the digital version of him might turn to villainy. A war between Mutants and Inhumans is brewing, even though Black Bolt destroyed the Terrigen cloud that was creating new Inhumans as it was also killing Mutants.
