Ehh...this sounds like a chicken or the egg problem. Did Chaos Gods exist because of emotions, or do emotions exist because of Chaos Gods? I think the birth of Slaanesh seems to imply that Chaos Gods came AFTER emotions, or at least enough of one kind from untold numbers of beings in the universe coalescing.
Let's not pretend that the thin veneer of justification is limited to defense for the Imperium. Other things that can get you killed -Questioning authority -Saying something slightly heretical -Talking about reform -Not obeying hard enough -Knowing too much -Inventing, innovating or otherwise seeking to advance mankind -Being on the wrong planet -Seeing a Grey Knight -Saying the wrong thing about an authority figure -Because someone with more power than you felt like it. -And many more arbitrary reasons By comparison, Chaos murdering you on a whim always has a purpose.

I shant pretend for simple justification is, even if a necessary one.But you are being overly pessimistic in your reasoning as well.Avoiding the obvious label of grimdarkness, there are many who may skirt or outright break some of these written rules and still live in the Imperium.
I'm still surprised Magnus is on the chaos side since it seems everything he did was just trying to help(made a deal with gods to save his legion/warn the emperor about Horus) so you could argue he's a good guy
As previously stated...there are no good guys in 40K.Some of them sure start as paragons of some benevolent ideal, but such but get inevitably corrupted by one virtue or another or some sort of agenda, finding that their ideal is either dead or twisted to suit the grimdarkness of the setting. As for Magnus (one of my favorite Primarchs) he is to blame of great many things.The least of which is active involvement in the Heresy in its final stage, the siege of Imperial Palace.It was with the help of the Thousand Sons Sorcerer - Librarians that enemy forces were able to penetrate the defenses. He may not to be blamed in the gist of things...considering he meant well when everything is put together,but sadly actions speak louder then words. And his actions speak of blackest infamy. For all the TS fans out there...there is some consolation that in the end...he understood his Father...and that understandment broke his heart.
